Costs are calculated by multipliers per planet. Construction bonus and empire-size are both multiplied with the base costs as such.

Example

25% Increased building prices b/c of your empires large size.

CF

150 gc
13 Iron (really 12.5)
2 End (really 1.25)

now w/ 50% construction bonus
Cost = NormalCost/(1+(ConstructionScience%/100%)) from guide
150gc / 1.50 = 100gc
12.5 iron / 1.50 = 8.333333333333333 iron
1.25 end / 1.50 = 0.833333333333333 end

Now with this example it would be more cost effective to build in units of 3 b/c the end cost is always rounded up, saving yourself 1 iron.
