Durring sexual intercourse a certain amount of damage is done to the vagina. When sex is non-consentual this damage is distinct vs consentual sex. Furthermore if a woman is drugged and then raped so no resistance is offered, and thus no distinct damage, with few exceptions traces of the drug will remain in the woman's system long enough for her to get to a hospital assuming she is not being held captive. If a man is raped I have no idea how you could prove it. Now admittedly mistakes are made and in the event the conviction turns out to be a mistake then of course let them go, but don't let these people go because there MIGHT have been a mistake.
